Based on this tweet (https://twitter.com/JeremyECrawford/status/930235396792786944) , it seems that the Charisma modifiers should be applied to any weapon marked as a Pact weapon, but that doesn't happen. Also, for some reason it won't let me choose a light crossbow as the Hex Weapon, but it seems like you should be able to because warlocks are proficient with them and they are not two handed. Any advice?

Did you choose Pact of the Blade?
"The influence of your patron also allows you to mystically channel your will through a particular weapon. Whenever you finish a long rest, you can touch one weapon that you are proficient with and that lacks the two-handed property. When you attack with that weapon, you can use your Charisma modifier, instead of Strength or Dexterity, for the attack and damage rolls. This benefit lasts until you finish a long rest. If you later gain the Pact of the Blade feature, this benefit extends to every pact weapon you conjure with that feature, no matter the weapon's type."
In order for the Light Crossbow to show up as a Hex Weapon, you have to chose Pact of the Blade as your Warlock pact, then mark the Light Crossbow as the Pact Weapon and then the Hex Weapon box will come up naturally.

That worked mechanically at least, but I don't think that's right in terms of RAW. Hex Warrior says, "Whenever you finish a long rest, you can touch one weapon that you are proficient with and that lacks the two-handed property. And like it says in the tweet that I linked this is worded so that both your pact blade weapon receives the benefits of Hex Warrior along with one other weapon you choose. In my mind this means that I should be able to mark one weapon as the pact weapon and the other as the hex weapon and then D&D Beyond should apply the Charisma modifier to them automatically, but it seems like you have to check both boxes in order to make it work.
Okay, I'm dumb. I just figured out why this doesn't work. Hew Warrior specifies that the weapon that you touch can't be two handed, but a light crossbow is two handed. So that's why you can't use hex weapon on it. By the way, D&D Beyond does work the way I was thinking it should for the dagger, which is obviously not a two handed weapon. So in conclusion, the website works and I didn't realize it takes two hands to shoot a light crossbow. My bad but thanks for the advice everyone!

You might also need to take the “Improved Pact Weapon” invocation to allow crossbows to be used as a pact weapon.
