Normal subclasses can be tagged under "AVAILABLE FOR CLASS(ES)" when creating a spell, which allows that spell (or copies of a official spell) to be treated as part of the expanded spell list for that subclass. However any Homebrew Subclasses do not show up as an available tag in the "AVAILABLE FOR CLASS(ES)" box, making it so they cannot have expanded spell lists like the official subclasses.
Hopefully this is just a bug that can be fixed by adding the users list of hombrew subclasses to the list of available tags for spells.
We're going to be updating the method for adding to expanded spell lists from the spell form and from the subclass form. Should have that available in a week or two.
