I don't use Maps as I use an external VTT and In person so I mainly use the Encounter Builder but their are a few things I would love to have added or included.
Firstly the ability to add creates and add them as an ally so it will factor that in to the balancing of the encounter.
I would also love the ability to change names in the encounter builder so if I have say a Bandit Captain I can give them a unique name or to differentiate bandits who may share the same stats.
One of the mods can correct me if I'm wrong, but I'm pretty sure there aren't really going to be more updates to the Encounter Builder.
The Encounter Builder is strictly for 5e at this point, with all 5.5e work being done in the Encounter portion of Maps. It's unclear if the Encounter Builder that we have for 5e will ever actually move out of Beta, or if it really was just a Beta for the Encounter portion of Maps.
I do like your suggestions, as I often use Monsters as allies, and it throws off the difficulty calculations.

According to the roadmap (https://www.dndbeyond.com/posts/2223-mid-year-update-d-d-beyonds-2026-development), "To better support DMs no matter how they prefer to play, physical or online, with Maps or with other VTTs, we’re kicking off an initiative to lift the DM tools we’ve been building inside of Maps to be accessible even if you aren’t using the VTT. And yes, this will also include a refresh of the Encounter Builder!"
