I have a problem with how the prayer beads charges work, why does it just have 6 charges as the item isn't a charge item like that, and more like the bardic instruments which have an individual charge for each spell

The only thing with the prayer beads I would like to do is to select what spells are associated with it, because not every set of prayer beads has all of the spell options available to the beads as a whole.

Trying to get your physical content on Beyond is like going to Microsoft and saying "I have a physical Playstation disk, give me a digital Xbox version!"
That would be a cool feature. You could probably do that with the homebrew tools quite quickly; copy the item, add a spell, set it to consume 1 charge.

This is correct; Necklace of Prayer Beads has 1d4+2 beads when found, with each bead being represented by a charge, with a maximum of 6.
