I'm totally new to the game and obviously DnD beyond as well. I've leveled up my paladin and under the spells part of class I noticed not all spells that are in the paladin spell list were showing up under my known spells. So is this a bug or me not knowing something?

Paladins prepare their spells on a daily basis from the entirety of the spell list. This is explained in the Spellcasting section of the class page. Other classes that function like this are Clerics and Druids, and Wizards with the caveat of "I have to copy my spells into my book, and *then* prepare from those I have in my book"

Trying to get your physical content on Beyond is like going to Microsoft and saying "I have a physical Playstation disk, give me a digital Xbox version!"
Also, Paladins are half-casters, which means that they don't progress in spell level as quickly as Clerics or Wizards, for example. So if you're all level 5, your party Druid will have 3rd-level spells, but you'll just be getting 2nd-level spells. So the character sheet will only show as known spells (for you to choose from to prepare) spells of levels you have spell slots for, and from books you have access to on DND Beyond (all the spells in the Basic Rules, which is not the same as the PHB, all the spells you've purchased, and all the spells you might have access through content sharing if you're in a campaign).

What is the sourcebook of the missing spells?
If you don't own them, they won't show up.
If they are from the Basic Rules, they should show up.
