I'm playing a Ranger and my DM said he wants me to get both Favored Enemy + Favored Foe, and Natural Explorer + Deft Explorer, instead of taking just one of each. Is there a way to set that up in DNDBeyond and make it so they don't replace the original?

No.
Find your own truth, choose your enemies carefully, and never deal with a dragon.
"Canon" is what's factual to D&D lore. "Cannon" is what you're going to be shot with if you keep getting the word wrong.
Ok I'll have to set it up as homebrew feats
That seems like the easiest way to do it.
