It doesn't specify class level and most things that care about class level state so, while character level is usually the default. So I would assume class level unless explicitly stated.
They literally do exactly what they say they do in the class feature, so if the particular mutagen says it improves at a higher level then it does. Class features only scale with class levels unless they specify otherwise.
Welp, I hate to burst yall's bubbles, but if you take the mutagens, and go in and look at how it calculates the bonus, it tells you right there that it is character level. Just hover your mouse over the +3/+4/+5 you see there under features and traits. It very clearly calculates via your character level.

I have always assumed it was based on the BH level and not PC level but reading the text leaves it sort of open.
Having said that, trying to keep some balance I would base it on BH levels and not total class levels.
