So I was going to use Lost Mines of Phandelver as my first DM game, but with the new book coming out that apparently reuses it I'm thinking about running Dragon of Icespire Peak instead. My question is this: is there anything story wise that would keep me from using DOIP as a sort of prequel and coming back to Phandelin later in the new campaign?

My question is this: is there anything story wise that would keep me from using DOIP as a sort of prequel and coming back to Phandelin later in the new campaign?
We don't know for sure until PAB:TSO is released. However, DoIP doesn't have much in the way of story to interfere, really. I imagine it would be fairly safe to do that, since it doesn't destroy anything. The main danger is if your players break canon that TSO relies on, but that's a danger with connecting any adventures - I don't think DoIP is even particularly prone to this.
The only issue with it I see isn't lore-wise - DoIP takes you to L7 whereas TSO starts at L1. To keep the encounters relevant, you'll have to do some heavy modification. If you're willing to do that, you should be fine.

There's nothing that would keep you from doing that. People run them together sometimes because they are so close. The biggest thing story wise is the timeline which puts DoIP 10-20 year after LMoP, but that's not a big deal. Some characters are even the same across the adventures. Just keep in mind that characters in DoIP are going to end the adventure at level 7. So if you're planning on the same party playing into the new adventure, you'll have some work to do to scale it up.
There is nothing preventing you to use Dragon of Icespire Peak as a prequel to Phandelver and Below: The Shattered Obelisk, but there will be no real ties to the story unless you work something out.
There's also the free trilogy adventures forming Beyond the Dragon of Icespire Peak that takes the party from level 5-13 that also return to Phandalin at some point. The trilogy adventure's titles are Storm Lord's Wrath (6-9), Sleeping Dragon's Wake (9-11) and Divine Contention (11-12)

When i bought The Essential Kit on D&D Beyond, it unlocked them same when i did it on Roll20, i don't know if they still do, but i don't see why they wouldn't as it's complementary materials they never been sold seperately.
What they stopped doing is giving a free online code with the puchase of a physical kit. There no reason the content should be different, and like Plaguescarred said, you can't puchase it seperately.

Interesting. The new Essentials Kit only discusses DoIP and the details on DDB are quite explicit about it being 1-7. Of course, even when they did the codes, it was less than prominent that you would get the other adventures. They have been sold separately on DDB (In so far as you could, and still can, buy Divine Contention et al independently of DoIP).

Yep I had to double check but there they are. I could have sworn they weren't listed. When I did the kit, I was lucky enough to get a code. It never said the other adventures were part of it and I didn't discover it until I clicked around on the site. I would hope they are still bundled together, but there have been some changes so who knows?
