I've gone full digital with my D&D collection so will likely end up getting the Book of Many things digitally at some point. However, I do want the new physical deck for both adventure building and fluff.

Will there be a way to buy just the physical deck itself without a physical book? Or will the only way to buy it be bundled?

As far as I can tell, only physical purchase.

For the bundle with a physical deck of cards, and 80 page guidebook, a storage box for it all, and the digital content as well https://vidmate****/ .

I will be very annoyed if they don't sell the physical book on its own, but on D&D Beyond it's $30 which is the usual price for this stuff.

It doesn't look like the printed book being sold alone is in the cards.  

Although, given the problems getting it printed, it looks like the digital is all anyone will have access to for now.

Will there be a way to purchase the Magic Items individually like other books?
