I am a DM trying to help a player level up their character at level 3. We are running a pre-made campaign. I have created the homebrew archetype/subclass from the book ( I am translating 5e to 5.5e). However, in the character builder, there is no option to select either the 5.5e subclasses nor my homebrew subclass. There is a bar to select an option, but it only says "Choose an Option". I have read other threads on this already and am stuck.
Before anyone advises me on these... Yes I purchased the digital edition of the PHB here on DNDBeyond and also have a master tier subscription. I can see all subclasses (including homebrew) on the other four characters of the campaign, just not this one character. Is there a setting that I might be missing?
With this character, is it already in the campaign? And does it have the homebrew option turned on?

You might want to check the Sources toggles for that character. The only reason you’d ever see nothing is if you add a 5e class and then disable 5e Core Rules (or likewise for 5.5e). Otherwise, you’d see at least the free subclass. Likewise, homebrew won’t show if Homebrew is toggled off.
Homebrew subclasses are also tied to a specific version of the class. Does the class icon at the top of your subclass page match the class icon you chose for that character?

The character is already in the campaign and only has 5.5e and homebrew enabled. Is there a way I can tell if the character was made under 5e by mistake? Everything else seems to be working appropriately and follows the same format as the other characters, it's ONLY the subclass that is missing. It really feels like some kind of bug.
If I were to remake the character under my account, can I "transfer" it to the player's account or would they have to remake it?

If you want to transfer a character to another player, you can open your campaign page and click “Create Unassigned Character.” When you’re done, the player can use the campaign’s invite link to claim the character and add it to their account.

They are a rogue. The icon for their class and the icon for the 5.5e homebrew su class are different. I also do not own any digital materials for 5e. So all of this points to the character was a 5e character and not 5.5e?
If you want the 5.5e Rogue, they both need to use Rogue. From what you've said, it sounds like the character is probably using Rogue, the 5e class, by mistake. If that's the case, they'd need to remove their current class and add the correct one instead. Then everything should work as expected.

You don't need to completely remake the character, but you do need to remove the class that's selected (use the red X button next to the level drop-down on the Class tab) and then add the correct class.
