Lets say that Githyanki scouts have discovered a mind flayer hiding place in the underdark (purely by chance)
They summon their their forces and prepare for the attack.
As the attack progresses, the Gith commanders realise that this is not just a small group of illithids and that there is much more to this underdark hiding place than the scouts first realised
They summon more and more solders and as the scattered Gith forces come together to destroy the last of the illithid race - it's evedent that they will leave nothing untouched.
Vast armies gather on the surface, giant explosions rock the underdark causing earth quakes and setting off volcanic eruptions.
These are zealots that can see the end in sight, the final destruction of the illithid race and if they must, they will destroy the world to succeed.
So the destruction of the illithids could mean the end of civilisation as you know it but it will also mean the end of the mind flayer threat once and for all.
Even after the illithid are destroyed though, who knows. Maybe the Gith will decide to take what's left of this world as their new home and become a far more terrible master than the mind flayers ever were.
You must choose a side but which side do you take? The devil you know or the devil you don't?

I don't care for either side. I would wait for one side to finish off the other, then attack with surprise before the victors can regain their strength. Perhaps I would attempt to quietly sabotage the winning side to keep the battle even, but only if I could do it without committing myself openly to either side.
Well I don't think the githyanki would destroy the world (at least not all of it) to defeat the illithids, and I don't see them as the types to conquer the world once they're done. The githzerai would stop them if they tried to take over.
The mind flayers had once enslaved all sentient races on the material plane, and continues to be a scourge that prays on them from the underdark. Whether or not the gith need to be stopped to protect humanity, actively siding mind flayers is the same as throwing your humanity away.
