The first thing I thought of were giant sea horses like they use in Ariel. The second were giant turtles.
In colder climate, polar bears are good swimmers and can carry you on land as well. Walruses should be big and strong enough to carry medium sized creatures, too.
In warmer waters, Dolphins can pull characters with them and orca whales are big enough to probably accomodate several saddles while they are still small enough to be not over-the-top like a blue whale would be. Orcas can even be held in captivity, e.g. in Loro Parque on Teneriffa and they can be tamed (there are shows sporting them).
On the amphibious side you have giant toads and frogs and (not amphibic) giant crocodiles. Especially the latter sounds like an awesome mount.
If speed is not an issue and you want to get through tough currents, underwater snails that "glue" to the ocean floor might be an option.
And you can always strap some kind of vehicle to a fish / amphibic animal of any size if you have enough of them (think about Husky sleighs, if those work on land, why not have a Tuna sleigh under water?)
Oh, and some dragons (e.g gold) are amphibious as well, if you want a really epic mount. :D

I'm here to add to that.
Giant newts and Salamanders: Amphibious and they can climb up mountain walls!
Giant Moray eels and serpents: Most eels are Amphibious, but non the less a cool mount.
Shark: Not Amphibious, but a super sick mount
Giant seals of any kind: Super fast! but have low defense.
Dragon turtles: BADASS THAT ALL. Defense of a freaking tank and speedy
Manta rays: Super big and can hold a a lot of people
Giant Turtle: Same thing as Dragon turtles, but more speedy
Giant Crabs: Crab rave but bigger
Giant Mubskipper: Sneaky little jerks, but a great mount
