The warforged subraces are gone. Is this because they were unearthed arcana? Or is this a bug?

Basically, Beyond has deemed the content we purchased obsolete and made it inaccessible if I isn't already assigned to a character.
This is despite the Wayfairer's content being significantly different in regards to Warforged in particular. Anyone wo purchased waforged subraces al-la-cart is really screwed since they collapsed them all into one race.
The big lesson is that purchased content isn't sacred to Wizards or Fandom/Beyond and that we should think twice before risking our money on it.
So not sure if Artificer ever showed up for anyone who had Wayfinder but not Last War. Eventually when checking the Marketplace the Alchemist showed up as available to me, but the Artificer class still wasn't at the time. I gave in and bought the Subclass bundle, the Eberron Orc since it wasn't included in the Wayfinder races, and the magic items since I wanted them to be available if the Artificer could Infuse them.
Even after buying the Battle Smith the Steel Defender does not show up on the character sheet, nor is there an option to buy the Steel Defender on the Marketplace. Of course even if it was available on the Marketplace it shouldn't be required to purchase it separately as it should have been included in the Battle Smith subclass.

It's WotC's decision, not DDB's - and DDB has to abide by their licensing agreement with WotC. Note that the Wayfinder's Guide to Eberron on DMsGuild was also updated to make these same changes, as WotC had always said was the plan (it said, even in WGTE itself, that it was a living document, and would eventually be updated with changes); the DDB compendium content will soon be updated accordingly.
If you want to continue using the UA versions of stuff, you can manually recreate it as private homebrew.
That said, if you're unsatisfied with having the final versions of the included content instead, you can reach out to customer service. They've always been responsive and helpful in my experience.
I know the Infusions are being worked on, but if it hasn’t been mentioned before- when you use an Infusion to replicate an existing magic item (such as Cloak of Elvenkind), those items are added to your equipment and seen the same as a regular magic item, but you don’t seem to be able to attune your them after equipping them. So, I have to go add the item in the normal way to attune to it and get the bonuses added to my character sheet.
But the warforged subraces are also in the previous eberron sourcebook. Therefore, they should still be accessible. There should just be 4 choices for races, instead of the original 3. And compared to the other 3, it's kind of weak.
While I agree with you, WotC is going to be updating the previous book to only list the new version of the Warforged. The old book will then only have the new version listed. To access the old subraces, we'll have to go to pen and paper and use the UA Warforge, or homebrew them into DDB and not make them public.

Will the "class" version of the two defenders correctly reflect their stats (based on the Might of the Master trait)?
You can add those Greater Dragonmark feats to any character you like, by toggling off "feat prerequisites" in the character options.

What if you have already purchased the new book in its entirety while owning content from the old Eberron Book? meaning if i had the other content purchased, and then i purchased the new book in its entirety am i just out the duplication difference? Do I get a credit of some kind since i should have owned that content previously and it was a bug that restricted me from getting said discount?
A regular half-orc's languages are common and orc. Why is the Mark of Finding half-orc common and goblin? Is that a mistake? Shouldn't it be common and orc as well? It shows up as goblin on both the race page and the character builder as well.

Not a mistake. In Eberron lore, most Orcs speak Goblin, as it was the goblinoids who taught them writing and it is the goblin script they use for their alphabet. Orc is a rare, exotic language that very few speak now, but goblin is commonly spoken as it was the language of the Dhakaani empire.
I have a homebrew feat with Warforged as a prerequisite - when I try to add it to a warforged its in the Unavailable Feats list and says 'Missing: Warforged'.
Has the updated warforged race not been tagged correctly somewhere or am I missing something?

Artificer: does not show a third cantrip choice at 6th. Gets the one at 10th as normal. Tested on this character.

Uhm, I can't access this on the Dndbeyond app, (the way I need to buy the content) anyone know when it's coming to that?
Was just about to post this, it doesn't appear for me either. The mending cantrip does but none of the spells.
