One of my party members worships a goddess of the heavens who has been "killed," and sealed away in an artifact on display in a great city. I think this artifact should double as the weapon that killed her. But I also think she should have been killed because of her choice to do something kind or righteous.
Like, a bowl, where she graciously drank a poisonous offering. Or some kind of rope made to choke her if she pulled someone out of danger. Any suggestions greatly appreciated!

6 beads that crushed her skull when she united them as a favor

If it's a goddess, I doubt they'd be killed as readily or easily as a person. What if she knowingly gave up her divinity / placed it inside an object of some kind, so that her followers could be free from some curse or danger?
This is a weird suggestion, but the elf goddess Seren from the Old School RuneScape game can be pretty good inspiration here. She broke herself into thousands of tiny crystals, because she inadvertently caused them to be essentially addicted to her and they would get sick/ die if she wasn't nearby. To solve the problem and atone for the mistake, she destroyed herself to scatter her essence across her followers, ensuring their survival at the cost of herself.

How about "An Avatar of Silent Prayers" a cursed statue made by entities unknown from a time long ago. These entities made the statue to allow the Goddess to walk in the mortal realms but it was a trap, instead it prevented her from hearing any prayers or hymns from her followers. There is still a following who revere her and worship the statue but their prayers and spellcasting is instead granted by the unknown entities behind the statues creation. If the statue is destroyed the Goddess can be freed once again, so you could have some event cause a bit of damage to the statue which allows the Goddess to reach out to the character and hey presto....camapaign arc ready to go where the party need to find the items that created the statue and sue them to destroy it.

You could go with a weapon no longer usable. A sword that shattered when taking a divine life, or a bow that forever shows the moment after the arrow was loose like its frozen in time.
If you're going for the city being in on the whole "kill the god" thing, it could be a key that was used to lock the gods soul in an eternal prison.
A dagger so sharp it can only harm something stronger than the strongest steel, like it passes through any who aren't gods like it was never there.
Finally, we go to Christianity for inspiration. Kinda. The God removed a part of herself to give to her followers. Like Adam and his rib or something like that. But for her, it takes a part of her that she needs and gives it up.
