How are they structured may be an issue. Are members generally autonomous, or expected to follow orders? Are there individual cells or is it more of a single group?
Do they have some kind of symbol, or way for members to know each other?
And I wouldn’t put it in now, but keep in mind the idea there could be factions within a group, or splinter groups. I’d save this for later on in the game. If the characters start to get in deep with one group, it can happen that it’s not really monolithic. There can be fissures for the PCs to heal or to exploit.
One way to make a group or organization feel more real and complex is by adding intra-group conflicts. Conflicts within the group, with different members fighting to pull the group one way or the other, or to set one person or the other on the throne, or even just people who disagree on the solution to a problem facing the whole group, can go a long way to making the group feel more like a collection of like-minded individuals by showing the imperfections within the system.

To flesh out an organization you simply need to answer the following questions:
1) What do they have?
2) What do they want?
3) Who makes the decisions?
4) What are 1-3 conflicts the group is facing?
