During intake you are thrust in an anti magic field to dispel any hidden magic, every single prisoner has hair and blood samples taken for scrying. the less behaved ones have the hall a room enchanted with frustrating background noise that only allows short rests, all tattoos and body markings are surgically cut off. A area of magical darkness guarded by a devil.
so problem wizards, order of the scribe, conjugation, illusion mages. Each of these have problem at different levels. Conjugation must be kept magical darkness room so they never see a key. Transmutation wizards are checked up on ever 20 mins. Illusionist at level 14 MUST be induced to a coma for the whole sentence.
if we have any reason to believe you have the keen mind feat you are kept in solitary for a month with very regular checks
Yeah, Order of the Scribe has the best chance of recreating their spellbook in the big house; no books or paper near them! Conjurers definitely kept blindfolded. I love the idea of needing specific countermeasures based on School.

The petrification suggestion is ****in' brilliant. I would've simply gone with cutting off their hands, cutting out their tongues, and removing their eyes. Of all the spells in 5e, even UA, there are 0 that don't require at least either Verbal components, Somatic components, or line of sight.
Could also have a permanent Forcecage spell cast around them, as they can't get out without magical means and they need to make a CHA save to even try. Glad to see anti-magic field has been suggested already.
My DM has a prison in his world that counters casters as well. If you casted magic the other prisoners would immediately yell "MAGIC! MAGIC! SOMEONE'S USING MAGIC!" and the guards would beat you up. Then you'd be thrown into "Isolation", ya'know, solitary but worse. This is one of the two places where the terrorists would be kept. It was a big block of cells but there was an effect in the room that made the whole room kind of have this "heatwave" effect on it, so you couldn't see anything (like how the air above a boiling pot of water wiggles). As well as any time you tried to cast a spell you'd have to make a wisdom save (DC 20 iirc) or else your spell would fail and you'd lose the slot. All topped off with a torture demon (?) who'd slash you with chains any time you made a sound or he felt like it.
Dead magic zone? Will 100% stop all casters and you don’t have to worry about verbal or somatic components, spell slots etc. I don’t know of any feats or multi class builds that could negate it. There’s a couple of existing items that can create a dead magic zone, or perhaps the prison was build in one of the places that are already in dead magic zone, you could homebrew something easily too if that doesn’t wuite fit.
Depending on the morals of those imprisoned, threatening their friends and family might work. If an imprisoned mage escapes, they know their family replaces them in the cell.

There are allot of options to detain spell casters it really depends on a couple of factors

I was looking at Carrionette it could be a creepy prison to have people trapped as puppets and the carrionettes in their bodies guard the prison.
Another cool creature is the Gremishka magic allergy is funny and the Swarm of Gremishkas is nasty for casters
