I love running 3demensional combat, but I hate constantly reminding my players something is 20 feet up or stacking creatures on empty chessex boxes. What can I do?
You could try building little stands out of stuff like toothpicks and cardboard. Paint them how you like. Not pretty but they can work. Or get a 1” dowel rod, round or square, and cut various lengths (again paint can dress them up a bit), though you might need to put little feet on it for stability after they start getting high.

Real life, you need some stands, clear ones are better.
Online, I play roll20 and they let you put number markers on a character token.
Dwarven forge is pretty much the gold standard. Beautiful terrain, but you’ll pay for it.
