Because he is now dodging which means attacks are at disadvantage. I forgot about the help from the birdie. Advantage and disadvantage cancel out. You still managed to hit.

Cursing at the increased noise, Thomas strikes out at the far-too vocal officer, trying to silence him again.

Thomas then Dashes over to the door and closes it, hoping to muffle the noise.

The bonus attack gets the ability bonus on the to hit roll but not the damage
Two-Weapon Fighting
When you take the Attack action and attack with a light melee weapon that you're holding in one hand, you can use a bonus action to attack with a different light melee weapon that you're holding in the other hand. You don't add your ability modifier to the damage of the bonus attack, unless that modifier is negative.
The officer is dodging so that first attack has disadvantage 9 and the second attack too 6

How big is the room? Can i switch to my bow without a disadvantage?
There are four rooms, two on each side of a corridor. One end of the corridor opens onto the courtyard, the other ends on the stairs that go up the tower.
As Thomas has seen the noncoms have entered the corridor from their rooms and your group are all in the officer's room. The corridor is 10' wide so you can stand two abreast. The noncom's rooms are opposite each other at the tower end of the corridor. If Thomas holds his attack until Max joins him he will get his bonus damage from having an ally within 5'.
