I'm having a hard time finding the answer to this aspect of the spell.
As a bonus action, you can mentally command any creature you made with this spell if the creature is within 500 feet of you (if you control multiple creatures, you can command any or all of them at the same time, issuing the same command to each one). You decide what action the creature will take and where it will move during its next turn, or you can issue a general command, such as to guard a particular chamber or corridor. If you issue no commands, the creature only defends itself against hostile creatures. Once given an order, the creature continues to follow it until its task is complete.
Each time I command them as a bonus action am I only able to give one command to any or all of them or can I give multiple, separate commands to each of them individually?
The bolded text you quoted answers your question. If you control multiple creatures you can use your bonus action to issue the same command to one of more of them.
So when you use your bonus action to issue a command you first choose what that command is. Like "Attack target A." or "Follow me." Then you choose which of the creatures you control to issue that one command to.

Each bonus action you can give one command only, but you can choose however many of your animated items to be affected by it.
