When a Monk hit's level 5 they get two attacks. If a Kensei monk use both of those attacks during their attack action as unarmed strikes while holding their Kensei melee weapon, does the +2 AC bonus apply on each unarmed strike for a total of +4 to AC? I know the bonus action unarmed strike doesn't apply because it's not part of the attack action. I'm specifically wondering about the two attacks monks get at level 5.
Here is the description for Agile Parry: "Agile Parry. If you make an unarmed strike as part of the Attack action on your turn and are holding a kensei weapon, you can use it to defend yourself if it is a melee weapon. You gain a +2 bonus to AC until the start of your next turn, while the weapon is in your hand and you aren’t incapacitated."

No. Multiple instances of the same effect don't stack unless the feature explicitly says so.
