Magic stone behaves mechanically as a spell attack, not a weapon attack, however it does work with a feature that triggers off a ranged attack when used with a sling.
So a rogue with magic stone using a sling would be eligible to gain sneak attack damage on such an attack, but a ranger with Hunter's Mark would find it incompatible as that requires a weapon attack.

When using Magic Stone, you make a ranged spell attack instead of a ranged weapon attack. So you use only the 1d6 + WIS modifier for the damage.
The sling just adds extra range to the stone over throwing it, the spell dictates the damage either way.
