Does anyone know if the bonus column in the skills section of my character sheet includes proficiency/expertise bonuses, or if I should add them on top of the listed bonus in the column
It definitely includes the proficiencies, I haven't made a rogue or bard to verify expertise. If you are the correct level for expertise for your class, you can verify by adding your ability modifier to twice your proficiency, ie a third level bard with a 14 dex would have a +2 modifier, +2 proficiency bonus, and with expertise in acrobatics would have a +6 skill bonus to acrobatics.
Proficiency, expertise, Jack of all trades, and any bonuses offered by feats/class features/magic items are all automatically added in the skill column.
