If i wanted to have my character have an intrinsic ability that is supernatural, but isn't inherently magical, or within a class that isn't a magic user, would that be a feat or a custom action? or something different? i'm not wholly sure where to put it on the character sheet.
Using the D&D:B interface, it would probably be easiest to create a custom Feat or custom item to "carry" the ability for your character. The Feat would probably be the easiest to track. However, the actual systems for building Feats or items can be restrictive in what kind of things you intend to actually add.
I'd play around in homebrewing whatever it is as a Feat first, see if that achieves what you want.

It depends on the nature and origin of the ability. A homebrew race or feat can create custom actions.
Or you can just create it yourself on character sheet if it is just an action that doesn't need special modifiers.
