If a race has a natural fly speed, and takes the rogue archetype and gains Superior Mobility does it get an increase to its fly speed. The ability specifically states it increases swim and climb, but is the omission of fly and over sight or intentional.
The Scout's superior mobility specifically says what types of movement get the speed boost unlike monk's unarmored movement or barbarian's fast movement, so I think it shouldn't apply to flying.
If an ability refers to specific types of movement, then those are the only types of movement it affects.
If an ability refers to just "speed" or "movement speed", then it applies to all types of movement the character has available.

It's not a bug. Aarakocra racial features RAW: "You have a flying speed equal to your walking speed."
You need to be a bit careful when necro'ing 4 year old threads to correct them.
When the comments were written, the Aarakokra was from Volo's which had a 25' walking speed and a 50' flying speed.
Mordenkainen's: Monsters of the Multiverse changed this to a walking speed of 30' and a flying speed equal to their walking speed.
In the first case, the scout rogue superior mobility feature would increase the walking speed to 35' and not affect the 50' fly speed while with the current Aarakokra both walking and flying would increase to 40'
P.S. As to what D&D Beyond currently does for Legacy vs Current Aarakokra characters when the scout rogue ability is applied ... I have no idea :)

Well, I made an Aarakocra scout rogue and it applied to his flight speed... so there's that.
Confirmed. That must be a bug. Superior Mobility is not supposed to affect flying speed. Can we get a mod to move this to the bug report forum?
