I’d go with you now have a second, temporary (unless you keep recasting it) tower. It would be as if the first tower is just a tower someone built the old fashioned way.

The old spell has no effect on the behavior of the new one, unless the spell specifically says otherwise, so it works exactly the same as if you didn't have a pre-existing one (I don't have access to that spell, but it sound similar to temple of the gods).
I’d say that after it’s permanent it’s no longer magical. The cost of casting the spell every single day for a year is enough that I wouldn’t worry about trying to twist anything, since that ties the PC to one location for a full year.
