I see Vecna as Lawful Evil. He wants to bend the system to his advantage or—as the upcoming book suggests—remake it in his image.
I see Acererak as Chaotic Evil. He doesn't care who he hurts, just that he hurts them. He can be meticulous (dungeon design), but it's more about whoever wanders in, thinking they can survive his torture.

If my memory is correct from 2nd edition. Vecna was the master and Acererak was one of his followers but was more interested in power and longevity.
