When I level my Gnome Illusionist to lvl 2, I am given the "Improved Minor Illusion" trait, which gives me the Minor Illusion cantrip for free, which I already have been given as a racial trait.
Should I be able to choose a 4th cantrip, or accept my fate as a slightly less-maximized illusionist?
The text states that if you already know minor illusion when you get that trait, you get another wizard cantrip in it's place. It doesn't matter how you have the minor illusion cantrip, just that you do. Natural Illusionist states that you know the cantrip which means it counts as a spell and is cast as a spell, not another type of natural ability. You know the spell. So yes, you learn a different bonus cantrip in it's place from the Improved Minor Illusion class feature, the new cantrip doesn't count against your normal number of cantrips known as a wizard, and you still get the ability to create an effect with both image and sound when casting minor illusion (normally you can only do a static image no larger than a five foot cube or a simple sound with volume ranging "from a whisper to a scream").
That's the way I read the abilities as well, Flushmaster.
Beyond apparently disagrees with our assessment, though. On my character sheet, in the spell section, I am given the options of my three chosen cantrips, as well as one instance of Minor Illusion (as granted by the Natural Illusionist trait) and a second instance of Minor Illusion (as granted by the Improved Minor Illusion trait). I'm not sure if this counts as a *bug* exactly, or if I am able to use the Manage Custom feature to add an additional cantrip to my list?

At second level, you have 3 cantrips. Improved Minor Illusion gives you one more. If you already have the Minor Illusion cantrip, you get a different one Total is 4. That's all you get.
As for the character sheet, it's like most things. The tool can't tell what order you got things in, so it gives you both and you just ignore one of them. It's kind of like how you can wear multiple suits of armor, but only get the AC bonus of the best one of them, and you can equip more weapons than you have hands.
Yes, as a 2nd level wizard, I should have 3 known cantrips. That's 3.
As an Illusionist, I am able to know the Minor Illusion cantrip, without it counting towards my known cantrips. That's 4.
And as a forest gnome, I also know Minor Illusion, which should also NOT count towards my known cantrips since it is a racial trait. That should be 5 total cantrips available at lvl 2.

Thanks!
I got that part.
What I'm wondering is, since I got the Minor Illusion cantrip as a natural ability, it already does not count toward my 3 cantrips.
SO, when I get the Illusionist trait, should I gain a 4th (or perhaps, more accurately a *fifth*) cantrip, or just shrug it off?

I have to disagree.

Nope. Total of 4 and that's all you get. If you have it already, no matter how you got it, you only get one more from Improved Minor Illusion.
