If, for example, I have proficiency with Intimidation and a bonus of +1, is the proficiency bonus already accounted for, or do I have to add it manually on ability checks?
If you are using the built-in character sheet on D&D beyond your ability score and proficiency bonus are accounted for in the skills list.
If you are using a paper sheet you will add your proficiency bonus (at level 1 that would be +2) and your Charisma modifier together for your resulting bonus.
