So I am working on a War Cleric subclass and I want to grant the subclass a feature similar to the Hex Warrior, but I want to use the Wisom modifier for attack and dmg rolls. Is there any option how can I make it properly in the homebrew creator? Also I want it to give the weapon magical trait. Is there any option or I should just keep in mind when playing with it?

There is nothing mechanical to flag something as magical or not. Basically if it does something more than a regular slash, pierce, or bludgeon, it should be considered magical. And since there is not a way to make mundane items, any homebrew item is considered magical according to the homebrew system.
