Is there any way to properly make a homebrew weapon or armor without being forced to create a magic item, modifying equipment that can't have their notes/properties modified, etc. I hope this question makes sense. Or I guess an easier way to make this happen is: is there a way to add notes to an item you add to the "Manage Custom" tool?
But that method doesn't allow you to change things such as base damage, range, damage type. I wish there was an option to create non-magical custom weapons using an existing weapon as a template but allowing me to change the default values of the template weapon. For instance, start with a dagger but change the default base damage from 1 x d4 to 1 x d6 and the thrown range from 20 (60) to 60 (90).

If you wish for a character to have a weapon that isn't one of those listed in the Player's Handbook, you can do the following:

you literally just created your own weapon. Now just keep doing that and you’re good. :)
Customize doesn't allow changing base damage or range. You can only add modifiers for Hit and Damage and can't change range or damage type at all.
