Assuming you're talking about Enlarge/Reduce, it's unlikely the DM will treat something that large as an object. The liquid inside the pool isn't an object either.
Either way, it's going to be up to the DM. There are no rules beyond what the spell (or whatever you're using) says. The obvious extrapolation would be to use the same rules as the Enlarge portion and say an object stops shrinking if something (like the liquid or Elder Brain) prevents it from shrinking further.
If the cylinder is part of the pool then it isnt so much an object as it is a room. You might be able to shrink the pipe (I'm assuming) but not the pool itself. And even if you did, the elder brain in the pool above will probably be unhappy, but fine.
It sounds pretty niche either way and not likely to actually occur (since you would have to get into the most well guarded area of a mind flayer colony).
If the DM allows the cylinder to be shrunk, I would think it's fair that the elder brain gets shunted towards the upper room's pool due to the sharply increased water pressure. Then depending on how large the connected structure is, the elder brain might take some damage or simply squeeze through if the DM rules that the brain is malleable enough.

Say a player uses reduce on a glass cylinder that holds an elder brain. The cylinder leads directly to its resting pool in the room above.
What happens to the elder brain? Does it get pinched and trapped in the tube, or does it get shunted outward with the water?
