I'm fairly new to Beyond and ive never made a character here, I have some confusion, looking at the book compared to the games spell list there are some missing and then some added.
Missing from Beyond but is in the book is Friends and Blade ward. added are some random spells like control fire and create bonfire, why is this? is there anyway to fix this I tried going back and turning off all the added materials.
Some of the spells that are in the PHB, but not in the Basic Rules, are in the toolset, but they need to be unlocked. As I said, check the Marketplace for the purchases options or the subscription for the sharing options.
You may also purchase individual races, subclasses, feats & magic items from the marketplace - should you later wish to purchase the sourcebook that they came from, any such individual purchases are fully discounted from the price of the sourcebook.
You are also welcome to create your own content using the D&D Beyond homebrew tools.
Also, though it might seem like DDB is run by Wizards of the Coast, it's not. It's just a third party company that sells DDB under a licensing deal. They make no money from you buying a hardcopy of the PHB, and cannot offer a discount or free service because you own a PHB.

You are seeing only the free options. Check the Marketplace to unlock the non-free options.
So some spells that are in the base book aren't in the program as a default?

D&D Beyond can be used for free and contains information from the following "free to use" sources published by Wizards of the Coast: D&D 5th edition SRD, D&D 5th edition Basic Rules, and Elemental Evil Companion.
Content from other sources, such as the Player's Handbook, Dungeon Master's Guide, or Monster Manual, will need to be purchased from the Marketplace or accessed via another user sharing content with you via their Master Tier Subscription.

If i own the books is there anyway to add them or is this supposed to be an alternative to the books and not supposed to be a helper?
