The spell doesn’t reduce damage from effects that inflict damage indirectly, such as damage from conjured weapons and creatures, or damage from bonuses; for example, a spell that causes 4d6 + 20 damage is reduced to 4 + 20 damage by a zone of metamagic minimization.
