I have a character with 4 con (-3 modifier) but when changing Hit Points it says under Bonuses that I have -9 from Constitution. This seems to be a bug or I need an explanation for why this is happening.
No. Those are the rules. Your hit points are based on your rolled (or static if you're using that method) hit points as well as your CON modifier multiplied by your level.
If you want more hit points - improve your CON with a Feat or an ASI or a magic item. The bonus (or malus) from CON is retroactive so improving it makes it better for every level - not just the level you increase it on.

When it says "minimum of 1" it means the Hit Die and your CON modifier added together must be a minimum of 1 - not that your CON modifier is a minimum of 1.
No. It’s just how the game works. Every level you will either gain/lose a number of HP to/from whatever you roll on the Hit Die when you level up, or if you take the flat average it either adds/subtracts from the flat number if you chose that method. So, say you have a 1d8 hit die for instance. At 1st level you automatically get the max (8) +/- your Con mod, in your case -3, so you have 5HP. If you choose the flat average HP (instead of having to roll and enter it manually) you automatically get 5HP (average for the 1d8), +/- your Con mod, in your case -3, so you gain 2HP every level. That’s just the way the game works.
There is one way you can change things though, raise your Constitution score. Or, find a Magic item that could do it. The good news is that if you can somehow get that 4 up to a 12, suppose you’re still 3rd level, that -9 changes to a +3, because it works retroactively.
If you chose to roll your HP and enter them manually, and made the character 3rd level, and never added HP for levels 2 and 3, then it is showing that you rolled “0” for both hit dice because you haven’t told it otherwise yet. So if you have a 1d8 hit die, it’s calculating (8+0+0)=8 +/- N

Beyond 1st Level (p. 15). In the second sentence of the third paragraph, “add the total” is now “add the total (minimum of 1).”
