To the best of my knowledge none of those spells can be upcast using rune carver feat. You have the rune, you learn the spell and you use it once per long rest ...and that's it. Pretty underwhelming but I understand that WotC likely built it that way because they don't want Barbarians becoming another half-caster.

That would be incorrect. The Rune Shaper feat expressly states: “you can cast the spells associated with those runes using any spell slots you have.”
I figure this is still the smartest place for this.. With the rune carver feat, I understand the feat implementation means that i have to pick the correct number of runes myself.. however I noticed that the spell learned does not show up in any upcast lists, for example, the Death rune means i learn Inflict wounds which means that I can cast it using any slot but it only shows in my lvl 1 list. Is there a mechanism i'm not aware of to make it show in the upper levels?
The ability to mechanically allow those spells to be tied to the spell slot system doesn’t exist for feats the way it does for subclasses and races. It’s just not something the system can do. You just have to manually tick off a spell slot of the correct level whenever you cast that spell using a spell slot. There’s no other way to do it currently.

You could try switching the background back to what it was and then it might let you remove the feat under Manage Feats, and then changing the background again. However, that’s just as likely to possibly either put a second copy of the feat on your sheet, or maybe crash your character. Who knows? 🤷♂️
Your other alternative is to try Copying the character and see if the copy drops the feat for you. Then just manually fix any of the customizations to the character on that copy because I don’t think they carry over, and when you’re done just delete the original one that’s got the feat stuck on it. 🤷♂️ That might work.
