In my DnDBeyond character sheet, I have a Glaive +1 and the Polearm Master feat (and STR 18 and proficiency +2).
My normal attack has a +7 bonus to the roll and a +5 bonus to damage (1d10 die). The feat is correctly implemented, in that there is a bonus attack with the opposite end (1d4 damage die). However, for this bonus attack the modifiers do not include the +1 magical bonus (I get +6 for the roll and +4 for damage).
That Bonus Action is generated by the feat itself. The feat and your weapons do not interact to create that Bonus Action. So the feat just makes a generic Attack since it has no way of knowing what weapon your character has equipped. It’s basically a limitation of the current software.

I believe this is an error, as the description of a magic weapon says (see https://www.dndbeyond.com/magic-items/weapon-1):
As the opposite end of the weapon is still the same weapon, it seems this should receive the +1 magical bonus as well.
