I think there is a bug with Magic Initiate. When you take it, it should allow you to pick two can trips and an extra 1st level spell.
Just tried making a quick character to see what that would look like and it doesn't seem to work properly. It won't allow you to have the spells learnt or "prepared"
I just checked and it all seems to be working fine for me.
As part of the character builder, I selected the feat "Magic Initiate" and then selected the casting stat and the cantrips & spell.
These display on the character sheet correctly when I am done.
I recommend taking another look and, if you're still having issues, please provide a link to the character sheet and a moderator will be able to take a look at the character for you (only a moderator or staff can access your character from the link, so don't worry about security).
I think what is happening here is that you are expecting the cantrips and 1st level spell selected to appear in the spells section of the character sheet. Unfortunately, it will not. The Magic Initiate feat and selections will appear below the spell section in its own box as well as Limited Uses section.
The reason it does this is because the Spells section only lists spells specifically granted through your spellcaster classes - any spells granted through other means like items or feats are kept separate.
Although you can choose different spell lists for the Magic Initiate feat the Character Builder treats Magic Initiate essentially like one thing kept separate and to be fair for most options it's supposed to. If you were a Sorcerer, for example, and chose Magic Initiate: Bard and your cantrips/spells were also on the Sorcerer list, they are still not actually considered to be Sorcerer spells/cantrips, even though they use the same ability modifier. They remain Bard cantrip/spells for you and so you cannot cast them "normally" because you're not a Bard, so your casting of these is only as granted through the feat. This is by design of the feat.
There is a problem in this way of functioning for the builder because it cannot recognise that things work differently if the Magic Initiate matches your spellcaster class. If you are a Wizard and chose Magic Initiate Wizard then the cantrips/spell are Wizard ones and can be cast either through the feat or through your normal spellcasting feature (adding to spellbook and preparing and using spell slots etc). In other words you could cast the1st level spell like a normal spell with spell slots (or as ritual) or through feat - once per day as 1st level only without needing spell slots. This is also why I love the feat when playing a spellcaster as sticking to your class spell list means adding extra spell with a free casting to boot plus extra cantrips which are always handy.
This issue, if I remember correctly, is being addressed in the upcoming character sheet revamp the developers are working on. Until then there is nothing you can do. My suggestion is have attack cantrips as your normal class selections and utility cantrips through magic initiate - because they otherwise won't show up on your attack list. You will just have to remember you also have the 1st level spell available - you will have to manually mark off spell slots when you cast that way.
