Not sure if this is thew right spot but when having a rapier equipped on a character with dueling then adding a handaxe for off-hand attacks the +2 dueling bonus still is being applied.
The checkbox is less "equipping" and more "apply this to the actions list". Also because Rapier not being light means RAW you cannot dual wield it without the Dual Wielder feat.
You can either go into character builder and remove the Duelling style or customise the rapier by putting -2 in the damage bonus box.
Or don't dual wield as a duellist.
