I gained additional proficiencies for my character through play, a standard practice featured in the DMG, but there does not seem to be any way to override or add to the proficiencies of characters in the character builder, unless I am clearly missing something?
you can manually add bonus proficiencies, outside of standard progression, through the character sheet.
There are two ways to do this:
Click on the proficiency on the character sheet - it will open the sidebar where there is the option to "customize" and you can set the level of proficiency on there.
Just click on the word SKILLS where the little cog symbol is, below the list of standard proficiencies and a side panel will open up where you can add any proficiencies you like, including homebrew ones.

You are correct. This is a known issue, and staff plans to make the character sheet much more open to editing than it is.
