The UA feedback thread for these specific UA subclasses (Phantom, the Genie, & Order of Scribes) state the following:
All three of these subclasses use a new mechanic that is introduced in this playtest cycle - subclass features that can be used a number of times equal to the character's proficiency bonus before a short/long rest.
The best solution we have right now, without undertaking development work, is to scale the number of uses off the character's levels in the class to which the subclass belongs (e.g. Rogue for the Phantom).
Does a multiclass hexblade have this issue with its bonus damage when hexing an opponent? Because that is also based off proficiency bonus. Not the same, I know, number of uses vs. determining damage bonus, but seems related.

So for the time being, this is the correct interaction (as currently, we cannot support scaling subclass features by proficiency).
