As I understand it the damage of the flourish die roll would be doubled, but the ac bonus would not be doubled it would function normally.

RAW, in the event of a critical hit (natural 20 on the attack roll) all damage coming from dice is doubled (or all damage dice rolled twice), while any other side effect of the attack action and static bonuses remain as they are normally (unless otherwise specified in the feature description).
So as a follow up question what should I do for the extra inspiration damage die? Should I roll 2 die and use the first number for the let's say increased AC or should I role the 1 die and just multiply it by 2 using just the original roll as the AC increase? Or is this a DM choice?

Yes you would announce which die is going to be the 'primary' die for the secondary effects.

This is one of the situations in which the variant rule of multiplication instead of additional rolls helps solve the possible dispute. Officially the rules say you have to roll additional dice (I had put them in the wrong order in my precios reply, apologies), and it's always fun to roll a lot of dice (especially if you are a high level rogue and just critted on a sneak attack :p), but there are cases where just rolling once and doubling works better, imho (and can also help speed up combat a bit).
Alternatively, I'd say to agree with your DM on what is what. I would personally go with: you roll the two dice one by one, the first one being the one that will also affect your AC.

My DM finds the bow flourishes impossible so i haven't been able to use any of them.
