Hi, I'm relatively new to D&D and one of my characters is a lvl5 Fighter, but only recently am I working out my subclass and martial archetype. I haven't really used magic yet, and thought this would be a good way to start, and it also fits into the story line. Mage slayer seemed interesting to me, but now I'm choosing my martial archetype and was wondering if I could be an Eldritch Knight as well. I just wonder due to the fact that both have different magical capabilities it seems and also would be a tad hypocritical, as a mageslayer learns magic to fight magic users, but as an Eldritch Knight now would be a magic user himself. Thanks.
Are you referring to the homebrew fighter martial archetype mage slayer? It's still a martial archetype/subclass ("martial archetype" is just the fighter term for subclass) and you can only have one. So you can pick Eldritch Knight or Mage Slayer. Of course if you're already doing homebrew maybe you or your DM are cool going different from normal rules.
What Atomic said is correct, but in case you mean the feat Mage Slayer from the Players Handbook, then yes you can be an Eldritch Knight which would be your subclass then at levels 4, 6, 8, 12, 14, 16, and 19 as a fighter you can choose a feat (if your DM is using them) or an ability score increase.
"Martial Archetype" is just the name the fighter class gives to its subclass. For the fighter, the two mean the same thing and the rules only provide for characters to have a single subclass from each class.
You are, of course, free to change any rules you like.
If you wish to use D&D Beyond to allow a character to combine two subclasses, you can create your own homebrew subclass, with the features that you want.
