I just went through to set up a new encounter for my Curse of Strahd campaign and in the manage characters area, one of my players is missing from the calculation. I checked the campaign page and he is still there, just according to the encounter builder he doesn't exist. I know I can add a blank character to the calculation, just thought I would point out the weirdness.
Has this issue been resolved? I appear to be having the same issue. Two of the six characters in my campaign do not show up in the Manage Characters section of the Encounter Builder when editing the encounter. The two missing characters are most definitely active and in My Campaign page, but don't exist according to the Encounter Builder.
UPDATE: So my particular issue appeared to be caused by the sheer number of backup characters the players had in the campaign (over 20). Once that number was cut down to 15 or so, the newer characters showed up in the Encounter Builder's Manage Characters section.
This seems a bit counter intuitive. You can have up to 99 characters in a campaign, then they should populate all the characters and let you activate them up to 20 instead of picking random ones and forcing you to "hide" and "unhide" them.

The encounter builder is still in beta and this particular case (having more than 20 characters assigned to one player) appears to be an edge use-case that the beta version of the tool doesn't yet accommodate.
