There are a number of things that the character builder allows you to do, that are forbidden by the rules.
It's an interesting dichotomy actually, because many people want the character builder/sheet to fully enforce the full rules that disallow anything that isn't as per the rulebook.
Then on the other hand there are also many people who want much flexibility to be able to ignore any rules they want to, due to homebrew rules agreed at their gaming table.
I don't envy the devs trying to strike a happy balance on this!

Perhaps they could have complete rules enforcement when allow homebrew is unchecked, then once you check it, the rules restrictions are removed so you can make any alterations.
