Huh, that's weird. Are you able to check your game log and show the details of what one of these rolls said?
Would be good if you can tell what browser & OS you use and whether it's the App or website, and possibly the Dice set (it's sometimes a factor with die roller issues, though usually with how they render graphically.)

I'm not even seeing a 2nd dice being rolled on Advantage with Initiative unless it's manually selected. (I.E. - if you have A on Init. - it's only rolling 1 d 20, not the 2 the Advantage should roll).
If Advantage is manually selected by right clicking - they two dice are rolled and it's picks the higher of the two.

Advantage/Disadvantage is not rolled automatically and this is a deliberate design intent. The A/D are there are reminders but the system only notes "you MIGHT have adv/dis" not that you "always" do. It is reminding you to check that you might, and leaves it up to you to ensure it applies in your current situation.

That design intent makes literally zero sense - it can be rolled without Advantage by use of the manual feature. There are means of gaining advantage on initiative.
This is inverse logic, you MIGHT have advantage on anything with advantage, it is always situational.
The A/D flags are there to act as reminders for advantage/disadvantage that come from your characters abilities and equipment, many of which are situational/contextual. However they can't reflect any conditional advantages or disadvantages your DM may impose, nor be aware if you meet the criteria required.
Having anything flagged with A/D always roll with advantage/disadvantage would cause more issues.
Noticed when rolling with Advantage for Initiative it is ocassionally taking the lower of the 2 rolls
