When creating a homebrew spell and selecting a subclass for the spell to be added to, that spell is then automatically prepared or learned by that subclass.
The spell is automatically added to the "Additional Specific Spells" section within the subclass.
The intent is to create a spell that can be prepared or learnable by a specific subclass but not the entire class.
This is a known issue, since it's how the Additional Specific Spells section "works". Avoid specifying subclasses when saying which class lists a spell should go on.
If you are homebrewing a subclass, use the Additional Spell List section on a subclass feature to grant those spells, which will make them available via Manage Spells.

I will take a look at that. Though this does not solve the issue as selecting subclasses that are not homebrew would still have this issue and it would be too much to create homebrew variants of every single spellcasting subclass to add appropriate spells to it and nothing else.

The "Additional Spell List" option only allows the adding entire spell lists. Not specific spells. ...Last I have fiddled with it.
Additional Spell List asks you to add a List, but you create the list and decide what spells are on it.
