I'm making a 2024 Paladin with the 2014 Oath of Conquest subclass, but none of the subclass spells are appearing in the spell list at all, and so aren't prepared, either. If I switch to the 2014 Paladin with Oath of Conquest subclass they appear correctly, so it seems to be a backward compatibility issue.
Also, Thunderous Smite and Wrathful Smite are missing from the Paladin 2024 spell list (although I don't know if that's because I'm using the free 2024 rules?).
The issue is because the 2014 versions of the spells are not set up properly for the 2024 class or subclass.
As an example the 2014 version of Command cannot be taken by a 2024 Paladin because in the "Available For" section of the spell the 2024 version is not listed.
This is true of all 2014 spells.
And this is the Rules as Written. As per the 2024 PHB if any content from earlier rules was remade into the 2024 book, then the 2024 version replaces the older. If you're using a 2024 class then you use the 2024 version of spells/etc, regardless of whether the subclass you chose is 2024 or 2014.
So basically the Conquest subclass, which is 2014, can only list and prepare 2014 versions of spells but since you're using the 2024 paladin which means you should only use the 2024 versions of those spells. This results in the spells not getting prepared.
D&D Beyond will not "fix" this, because, technically, it's the only way the system can do this while sticking to RAW.
Your only solution is to create a copy of the subclass and edit the spells to their 2024 versions.

I was thinking about this too and my solution is to create a custom magic item with these spells and put it on my Paladin to see how it works.
As I was looking into the issue more last night, I see that none of the Expansion Sub Classes of Paladin create the spells unless you are using 2014 rules as you stated above.
Problem with items is that they will not use spell slots and will not scale properly that way. I suppose it is better if the subclass is shared, but if you own the subclass it is easier to just copy the subclass and change the spells.

Another option is to modify the species, which lets you get the spells in properly.
