thanks for taking the time to post! It's not a bug with filtering, but the way that the source is displayed could possibly be improved.
The problem with these spells is that they were introduced in EEPC, then updated versions of those same spells were printed in XGtE, so the spells are actually in BOTH sources.
However, when D&D Beyond was set-up, nobody imagined that WotC would release the same content in multiple sources, so it's only possible to specify a single source. Changes were made so that it was possible for the system to understand that these spells exist in both sources, so that searches correctly return them.

Does this mean that the spell references the updated XGtE version of the spell or the original?
Thanks for your reply! So if I understood correctly, these spells have 2 versions on D&D Beyond - original EEPC and updated XGtE. WotC ruled out that the latest version of the content is applied.
While these spells presented in both sourcebooks, they are originally EEPC spells. Maybe they should be updated in Beyond's version of EEPC and be linked to EEPC only? As a quality of life feature. (just a suggestion though, there may be legal reasons forbidding it, I don't know)

Updated. I'm 99% sure I recall EEPC was updated with the new versions by WOTC, so they are the same now.

Only the XGtE versions of the spells are present on D&D Beyond.
Guidance from Wizards of the Coast was that the XGtE versions formally replaced those from existing publications (EEPC).
However, because the EEPC was a free publication, the decision was made to allow use of those spells that are updated in XGtE to remain free. Pretty much everyone thought it would suck if suddenly people lost access to spells they were using because they were reprinted & updated in a new book.
Okay, so EEPC is up to date, but it is still considered XGtE.
Maybe they should be separated in the filters? So when you search for XGtE spells you get the list of spells that are unique to Xanatar's Guide and all updated EEPC spells can be found with EEPC as a source.
It is kinda confusing (especially for DDAL characters) as it is now.
Yeah, I have to admit I don't even know what the DDAL take on the situation is - as far as D&D Beyond is concerned, whilst the label states that spells are from EEPC (where they first appeared) they also show in the filter for XGtE because they're in that book too.
That's just the thing - there aren't different spells to separate any more!
WotC guidelines were that the new versions of the spells effectively count as errata for the old ones, so the EEPC text for those spells are no longer valid, which is why they're not on here. :)

I get that. However, EEPC spells are included in XGtE source in spell's filter which is confusing. It seems more logical to me to leave them out of XGtE source in filters, as EEPC is up to date with the exact same spells.
When filtering with XGtE as a source, users get 3 more pages of spells essentially making a filter XGtE+EEPC instead of XGtE-only in the "Source" field. If that was the intention then there is no problem there, though it is counter-intuitive in my opinion.

Except that people playing in AL wanting to use either source as their +1 need to see what's in one or the other.
The spells were published in both EEPC and XGtE, so the filter will reflect that - to do anything otherwise would be far less correct.
Personally, the only thing that I would change would be to note on each of the relevant spells that it comes from both sources, rather than just EEPC as it shows currently.
Hello, support.
When I try to filter Spells with XGE as a source, the filter returns EEPC spells as well.
Looks like a bug

I hope that helps!

Quick question on this:
Does this mean that the spell references the updated XGtE version of the spell or the original?

And they are essentially the same spells. As I said, a bit confusing.
It'd be nice if they could be separated in some way, but its no big deal.
Thanks for your replies and have a nice day.
