I believe I have the same issue. I created a base race with, thus far, 2 subraces. When I create a test character, the base race does not show up at all, and the 2 subraces show up as base races. If I go to the page for the base race, it shows an error in red that the race has no subraces even though it has them.

Subraces of homebrew base races do not stack. It is a planned/missing feature, not a bug.
This is currently as intended. Only officially published races with subraces/variants have racial drop-downs.
When you select that subrace from the builder you gain all the features of the parent race in addition to the features of the subrace.
