The Mind Flayer Psion from Volo’s Guide is missing the default mind flayer spells from its stat block. It should have detect thoughts, levitate, dominate monster, and plane shift, in addition to the spells it gets from its new spellcasting.
A mind flayer psion has the same statistics as a mind flayer (as presented in the Monster Manual), except that its challenge rating is 8 (3,900 XP) and it has the following trait:
Innate Spellcasting (Psionics):
The trait has the same name and has different spells.
I agree that the language isn't 100% clear whether this new feature should replace the existing one, but this is generally the case with such things.
It is indeed presented a little strangely, but I think it's supposed to be in addition to their standard innate spells. They're gaining abilities, and that fits with the Mind Flayer Arcanist sidebar in the MM.

I believe those particular spells may actually belong to the Mind Flayer Arcanist.
The Mind Flayer Psion has the following
At will: guidance, mage hand, vicious mockery, true strike
1st-level (4 slots): charm person, command, comprehend languages, sanctuary
2nd level (3 slots): crown of madness, phantasmal force, see invisibility
3rd level (3 slots): clairvoyance, fear, meld into stone
4th level (3 slots): confusion, stone shape
5th level (2 slots): scrying, telekinesis

Right, but a standard mind flayer also has innate spellcasting. The arcanist has the same innate spells , but the Psion does not.
The standard mind flayer has a trait named, Innate Spellcasting (Psionics).
